California "respectfully disagrees" with the Trump administration's position, an attorney for the state said.
Gov. Gavin Newsom signed the first-in-the-nation legislation Monday.
In settling the mother's lawsuit, the Spreckels Union School District in California denied all the allegations.
The administration wants the state to discriminate against trans student athletes, which California refuses to do.
Two members of the Orange Unified School District board have been removed by parents who opposed a policy requiring school staff to out transgender kids.
The policy violates students' rights under the California constitution and state law, Attorney General Rob Bonta says.
The two were recognized as allies to the LGBTQ+ community.
"Contrary to President Trump’s assertions, the policies he seeks to end do not diminish the importance of individual merit, nor do they mean that employers are lowering their standards," their joint statement says.
The Chino Valley district was the first in the state to adopt such a policy, for which it was sued by California's attorney general.
